Since FlightGear v2.10 (released in February 2013) there is a [[navdata cache]] that helps FlightGear start faster.  This cache is a SQLite database that can be a bit fragile.  When it get corrupt FlightGear will refuse to start.
To fix this you need to delete the file <code>[[$FG_HOME]]/navdata.cache</code>.  FlightGear will rebuild the navdata cache the first time it starts after it have been deleted.  This may make FlightGear take more time to start.
Some will resort to delete the entire <code>$FG_HOME</code> directory or even reinstall FlightGear, but neither is needed and will make you lose any customizations you have done.
